You can pick up fuel canisters at all outfitters, some hardware stores, and Wal-Marts along the way. Any of the disposable canisters will fit a jetboil (although they won’t fit conveniently inside like the “jetboil” brand will).
The following (if memory serves correctly) locations have outfitters:
Harpers Ferry, WV outfitter
Front Royal, VA outfitter
Waynesboro, VA outfitter
Glasgow, VA has a hardware/grocery store(possibly canisters)
Troutville/Daleville, VA has a Wal-Mart (def. canisters)
Pearisburg, VA has a hardware store (possibly canisters)
Damascus, VA outfitter
Erwin, TN has a hardware store - - possible shuttle to Johnson City, TN with an outfitter
Hot Springs, NC outfitter
Gatlinburg, TN outfitter
Fontana Dam/Village, NC sort-of outfitter that probably has canisters
NOC, NC outfitter
Franklin, NC - - decent sized town, fairly certain you can find a canister
Hiawassee, GA, same as Franklin
Helen, GA NOTHING TO SEE HERE, KEEP MOVING
Neels Gap, GA outfitter (highly overpriced)
And…that’s it, from what I can recall.

Having recently hiked from Springer to Clingman’s, I agree with bearbait that you should be able to find what you need at outfitters in Gatlinburg, TN; Fontana Village, NC; Nantahala Outdoor Center in Wesser, NC; Franklin, NC; Hiawaassee, GA; Helen, GA; and Neals Gap, GA. The locations are small enough, (except for Gatlinburg), that most anyone who gives you a ride into town will know where the outfitters are located.

If you’re starting at Harpers Ferry, you’ve gotta stop in at The Outfitter at Harpers Ferry and see Ron or Laura. They’ll set you up to start with, and they’re full of good information. They’ve done great by me. Wishing you gentle breezes, pleasant views, and peaceful shelters. L/S

switch to alcoholstove/pepsi can…cheaper as you can make it, and multiple sources of fuel, everything from denatured alcohol to gas line antifreeze, or whatever it is called…
I have yet to have had problem anywhere in the country while hiking, and if all else fails, I have carried my heavy whisperlite int’l, which burns everything…
